When cutting, some areas are being cut while others are not.

Have you replaced the pen line sheet, or is it not deteriorated?
If moving the head in the horizontal direction (B direction) and updating the origin resolves the issue and allows for accurate cutting, consider checking the condition of the pen line sheet.
